Ok, I'm still a newbie to the Apple/iPhone 3Gs/iTunes experience, so please bear with me:

I noticed that before my Windows Vista computer gave out on me while using iTunes version 8.2.0.23, when I purchased/downloaded Apps, while my iPhone 3Gs was connected, the Apps would stay in the Applications folder in my iTunes Library. When I disconnected my iPhone, closed iTunes, and then for whatever reason decided to re-open iTunes without my iPhone connected to my computer, the Applications folder was empty. Wait, I just had all my downloaded/purchased Apps in the folder. What happened to my Apps? Odd!!! However, my Windows XP computer does not do this. I can open iTunes without my iPhone connected and the Apps are still in the Library Applications folder.

I also noticed on the Windows Vista computer that I could not drag and drop any of my Apps to the connected iPhone. Instead, I had to sync. Odd. I have not tried this with Windows XP yet though.

You know what would be nice??? When you log into iTunes, iTunes automagically knows what music/apps/podcasts/ringtones/etc., etc. you have purchased/downloaded and populates the respective iTunes folders in the iTunes Library so if you have to switch computers because one decided to go south on you, you don't have to worry about syncing and having a new install of iTunes remove all of your media and then you having to search out what was on your iPhone/iPod to re-install. iTunes would know your account and have your media ready for you. How great would that be??? Just a suggestion.
