Got my iPhone 5 Thursday night, replaced a jailbroken iPhone 4 running iOS 5. I used my 5 for a short time after activating it with my phone number but before restoring it from backup of 4. Restored from backup overnight. After restore there was a new message from my friend (running a jailbroken 4S, I assume on iOS 5). I read it. The New Message blue dot and red badge icon didn't go away. It still won't go away...I open his message thread, and the blue dot comes back after a second.

Here's what I've done so far:
-Sent a couple of texts back and forth in iMessage
-Hard reset
-Turned off iMessage and sent a couple of texts back and forth using SMS
-Signed out of iCloud and back in
-Made sure all my addresses were in sync between my iPad, Mac Messages app and iPhone
-Restored the phone from a backup of itself (granted, the "unread" message was in that backup...but it was worth a shot)

The next step is to delete our messaging thread, but I'd really rather not do that, as it goes back several years and I kind of like to keep it for posterity's sake. Anyone have anything else to try?
