Getting a iPhone 5s tomorrow (Well, hopefully), and I'll have my work email on there and my work pushes an outlook security policy on my phone. The big question is, has Apple programmed the Mail application to allow Touch ID to unlock the phone with an Outlook security policy?

Nope.

but you asked the wrong question. :D

Since TouchID requires you to enable an underlying passcode, the Exchange policy should be satisfied and thus you should be able to use TouchID.

I read elsewhere (don't have link handy) that an upcoming Exchange patch will enable a second level of admin control to allow/disallow biometric security. Then it'll be up to your company's security policy for whether TouchID will be allowed or not.
