So when the speed tests came out for the iPad air 2 it showed that the iPhone 6 was a little bit faster than the 6 plus. Is that true? And what can't Apple just put the A8X chip in the iPhone 6 and plus?

Yes, the 6 is typically marginally faster because it has to drive a lot less pixels vs the plus with its higher resolution display. Apple didn't put the A8X into these phones because they really didn't need to.

Yes the 6 is a little faster than the 6 Plus. Only because it's CPU AND GPU are exactly the same for both phones.
Also historically... The "X" versions have been reserved for the iPads.
