Is anyone else having problems where your iPhone 6 is only syncing some of the music that is selected to sync? I'm missing songs and it is totally random. I've tried switching to manual as well as resetting my sync settings, but the problem keeps happening.

Yeah, I have the same issue. If I go to an album I know I purchased in iTunes, it shows "Purchased". It won't go onto my phone though. Sucks.
Initially after doing an iTunes restore I did not have any of my personal music synced, only my iTunes purchases.
I unchecked the music sync option in iTunes, rebooted the phone, re-synced it so that the playlists (which were empty) vanished, then re-checked my desired playlists and it re-synced fine, at that point finally all of my locally synced apps and music (and video) made it back to the phone.

I had the same issue and it somehow, fixed itself.
