I have an iphone 6+. ios 8.1.1. This am I was looking at my PDF files in ibooks and there were no issues. This afternoon (after no changes, updates or anything other than normal phone use) all my pdfs are gone. These pdfs were files which I had downloaded from the internet in the past and not purchased via itunes. When I arrived home, I synced my phone with the mac desktop thinking their might be a slight chance this might help, but no help. Thanks for any insight.
 
On the assumption that nothing suspicious has happened, is it possible that you are looking at the wrong collection in iBooks?
I know downloaded PDFs are backed up in iTunes backups - but not iCloud.

Thanks for the post keepcalmpeople.

My pdf's were not in any collection in ibooks on my phone.

When I got home, I found that my pdf's were backed up to iTunes and I was able to recover all of them by syncing my phone with my computer.

I did notice under my iTunes settings that the option I had for books was to sync selected books and pdf's. So I just changed the option to sync all books, and then I synced and was good to go.
