Can I trade in my 6S to get the $200 credit if it's been opened (3rd party battery replacement)?

Not sure what is checked before you receive the credit. If you send it in, be prepared to receive a lower price as many have complained about on other threads. It could also be a hassle to get the device back after sending it in since it is handle by a 3rd party not Apple. If you trade it in at an Apple store I think you’d have better luck and you’ll be able to get the phone back if the offer isn’t what you expect..
