I plan on getting the iphone 6 using an upgrade using another number on my Verizon family account. This is never an issue at a Verizon store, but will I be able to do this with at an Apple Store? Will they give me a problem because I'm using another numbers upgrade to upgrade my phone?

As long as the upgradable number is on your account, you're good to go. I've done this a couple of times at the Apple store. It's called a cross-upgrade. You won't have a problem.

Thanks, I was worried they'd give me a hard time

Yeah I've done this numerous times before and never an issue. If you're worried, give one of the stores a call and make sure it's something they're cool with. They will be, but if it'll calm your nerves to be certain...
