iPod touch iPod isn't backing up apps with iTunes library

Ever since I moved my iTunes library to my MacBook, my iPod hasn't synced data and apps to my iTunes library except for the first time I backed it up. I see that I need to check the "sync apps" box, but I this warning...

I don't want to sync, because my older settings and data are on iTunes, and will replace my newer settings and data. So what can I do?

Also, ever since upgrading to Mountain Lion, when I connect my iPod to iTunes when it's locked, I get the warning that I need to unlock it before I can sync. How can I fix this?
