Hi, I just got my NMBP 2011 yesterday. I backed up my old files from my old MacBook two ways. First, I backed up folder by folder. Second, I used time machine. Now, I am thinking about which way should I transfer my file to my new computer. Will it be stable if I do everything fresh and copy folder by folder. Thanks for every opinion.

My methodology when I get a new system is to do a clean install, do a software update to the latest levels, then restore everything via system migration using the time machine backup. I've done it several times in the recent past with no stability issues.
