I changed my dock adium icon though adium's change icon. The new icon only changes when i have the app open. When the app is in the dock not opened it's the default icon. (also the icon in applcations folder is also default) is there anyway to get the icon to be the customized one permanently?

No, it's not just you. I guess it's a bug in Adium.
If this really bugs you, you could maybe modify a preferences file in the Adium package to set the default Dock icon. It appears to be in the file DockPrefs.plist (which specifies "Adiumy Green" even if you choose a different icon)
