Ok, I don't get it. In Safari, if you open a window and minimize it, you can click on the Safari icon in the dock and the window comes back. In Mail, you minimize a window and it no longer comes back when you click on the Mail icon. Sometimes right clicking on Mail shows multiple inbox windows as open but it is a pain to close them.

That's odd because Mail on my Macs running High Sierra behave normally. Clicking on the Mail icon in the Dock restores the minimized window.

Perhaps there's some corrupt preference file in your user account.

I suggest creating another user, log into the new account, then open Mail and see how it behaves (you shouldn't need to configure an e-mail account although you could).
 
Ok, thank you. I got it working by closing all the phantom windows by pressing command-W. It works when there is only one inbox window running. However, I am still not sure why I ended up getting so many Mail windows open.
