Preview doesn't seem to be able to put in bookmarks that can be seen in Acrobat reader.
 
PDFpen/PDFpenPro would be another editor which is able to add/edit bookmarks but doesn't cost nearly as much as Adobe Acrobat.
 
I use Skim. It's free and works well.

I just tried bookmarking with it but it doesn't show the bookmark when I click on the table of contents button and "Table of Contents" menu under View is greyed out.

You need to add/edit/rename bookmarks in Skim's Bookmarks Menu. To go to a bookmark, choose its name from the Bookmarks menu.

Is that internal bookmark or bookmark that only works on Skim?

I want to bookmark it so that the bookmark will show no matter which reader I'm using to read it.
 
I found that Wondershare PDF Editor works but doesn't have a good resolution on the rMBP and also you have to click on the bookmark after bookmarking a page to edit the title for that bookmark. Also you can't move down a page by pressing the space bar, you have to just use your trackpad.
