Is there a reason that some applications' windows can be extended over the dock?

I've noticed that the whereas some applications (Firefox, Finder, Mail.app, to name a few) do not allow their windows to be extended to the full length of the screen, others (CarbonEmacs, for example) allow that.

Is there any reason for this difference in behavior?
