I'm thinking there might be a terminal command, kind of like "-window" in windows command prompt. This actually is necessary for me, because I have a strong feeling a number of the prefixes that aren't working for me aren't working because of compatibility issues with Fullscreen not working with the Virtual Desktops and all that. I could be wrong though.
 
I'm confused... games are the only application I can think of where the default mode is not windowed. All other apps I can think of open in a window and not full screen by default. Can you give some examples?

Games, emulators, and some Wine prefixes all open in full screen by default.
