Is this video card a whorthwhile upgrade?

Is a "Genuine Apple Mac Ed. ATi 9650 256mb AGP Video Card" a worthwhile improvement over the ATI 9000 already in my MDD?
Cost is not the issue here.

Very much so, yes. Despite both starting with a "9", the ATI 9000 is the same basic architecture as the original unnumbered "Radeon", where the 9650 is a much more modern architecture.
