Hey guys, whenever I try to delete something in downloads or documents (the dock shortcuts) by dragging them out of the pop out windows to the trash they don't go. But when I open the folder itself it works fine. Does anyone else have this issue and maybe know how to fix it?

Thank you!

First, try rebooting. That's a basic step in troubleshooting.
Next, try dragging the Downloads and Documents folders off the Dock, then re-add them by dragging from Finder to the Dock.
If that doesn't work, try deleting the .plist file, as Gregg2 suggests. It's located here:
/Users/username/Library/Preferences/com.apple.dock.plist
After deleting it, you can either log off and back on, or launch Terminal and press enter after you type this command:
killall Dock

I deleted the .plist file before but I forgot to relaunch the dock. Thank you for your help :)
