I've got a lot of movies & t.v. shows in mkv format and whenever i try converting them to m4v so i can add some artwork, tag and import them into my iTunes library, they end up losing a lot of quality even with handbrake

So i've been looking for an iTunes alternative or some way that i can have all of my video files organized like iTunes but without the quality lost from conversion

iTunes isn't the problem. iTunes just stores the files, it doesn't convert them in any way. Make sure your settings are so that no quality is lost in Handbrake. If that doesn't work, try a different converter.

Try Subler, most of the mkv's are already in h264/mp4/aac format thus iTunes friendly. It will not reconvert the audio/video tracks but it will just rewrap the container and let you tag it properly as well.
