iTunes doesn't recognize devices unless re-installed!

I have a new mac mini booting from an external drive from a previous mini. I installed 10.6.3 from the install disk that came with my new mini and updated to 10.6.4 from there. Everything seems fine except iTunes won't recognize my iPhone or iPad unless I re-install iTunes 9.2 after rebooting everytime. It will work until the next reboot, and then it won't recognize them again. I re-install and then it works. I also have removed plists, applemobiledevices.kext etc. and it still works this way.

Any ideas?
