I have 2x iPhone 3GS and 1x iPhone 3G within the family. We have used iTunes before even iPhone was launched and about one and half year with iPhone. So I'm pretty much know how to use itunes and iphone plus the sync between them.

In the past 3 weeks, I had 3 incidents with my iPhone 3G and iPhone 3GS. The incidents as follows:

iTunes - 600 Applications available to install
iPhone - about 200 applications installed

The sync usually works very well i.e:
iTunes -> iPhones for new apps that I selected to be sync-ed or updated apps
iPhone -> iTunes for new apps that I bought from App Store or updated apps

When the incident happens, seems iTunes tick the 'Sync All App', thus all 600 applications are synchronized instead of those selected in iTunes or iphones. Strike 1, Strike 2 and Strike 3... I had to write in the forum. Googling so far didn't yield any result.

Anyone heard about this problem before?

PS: Backup is useless as it seems, the settings changed silently and restoring iPhone firmware and backup still get me into the same place i.e. all apps sync.
