I recently bought an ipod touch and have downloaded quite a few free applications. Two of them were specifically tic tac toe and shrek lite. I got sent a receipt to my email stating that I downloaded these free applications and I just received an additional receipt about a week later stating that I am being charged .99 cents per application to my credit card on file. Isn't free supposed to be free?
 
Check. Are you 100% sure that it's specifically those applications that you are being charged for, and not something else?

Otherwise, I'd give Apple a call and see what they say.
