iTunes mixing up songs and id3tags

I just purchased an ipod and in anticipation for it I added my entire library to itunes only to find that when i was randomly playing songs on shuffle I looked up at the title of the song and it was not correct; it was playing a song that I had but under a different mp3 tag. Now I tag my songs separately from itunes (i use mp3tag) because its easier and can tag songs in bulk. I tried removing id3tag v1 and only kept id3tag v2.3 on every song and itunes is still mixing up the songs. Please help, this is not a good beginning for the ipod experience.
