iTunes not showing the apps folders from my iPhone

I'm still on 4.1, and my drive recently crashed, but I want to update so I can sync my music again. However, when I look at the apps pages in itunes, it doesn't show the folders I have installed, instead spreading everything out amongst as many pages as possible. I don't want to update if that is the type of backup it will restore to, as it should just be put back into the folders. I'm jailbroken, running little things like winterboard, but no actual folder changes aside from a background change in winterboard. Any ideas?

Did you click download purchases in iTunes? If you did, that is the way it downloads the apps. Just rearrange them in folders on itunes, and sync.
