Apple Store: the brick and mortar retail stores
iTunes Music Store: the online store you use iTunes to get to to buy music.

Any other names are from people who don't know much (some PC users who only have iPods have been known to call the brick and mortar stores iPod stores).

Well, even before switching and using Macs, I still called it an Apple Store. I've only heard one person call it something else-- my older sister called it the 'iPod' store but I was quick to correct her. This sort of thing always bugs me-- sweater vs. sweatshirt, etc.
