What are those little check boxes for and what do they do?

They instruct iTunes to play or not the song. If you uncheck it, the song will not play unless you double click it. In my case it's useful for some songs like Vivaldi's Four Seasons (A 50 minute track) whick I give 5 stars, but I normally don't want to hear. So I uncheck the box and that's that :)
 
If it is unchecked will it sync to your iPod?

How can I select songs that I do NOT want on my iPod but still want in my iTunes library?
 
It will sync unchecked songs to your iPod. But you can change that under the iPod Summary tab, click Only Sync Checked Items.

The way I keep songs off my iPod is using a smart playlist to filter songs that I only want on my iPod and then tell the iPod to sync to that playlist only.
