Itunes wont sync updated app from iPhone

Hi,

Although all my apps are updated on the iPhone, iTunes keep saying that the application needs update. I tried to sync many times without luck.

My IOS is 9.0.2 and my Mac is on El Captain

Transferring Purchases/Updates back to the mac then that is broken atm due to App Thinning. I'm not aware of any plans to fix this from Apple.
