I have iWork '09 on my iMac and I just downloaded all of the new updates. I thought that since I got them on my desktop and they're associated with my Apple ID that I would be able to get them for free on my iPad/iPhone. When I look on the app store they're not free. Am I wrong (which seems likely), or did I miss something? Are the mobile apps only free if you purchased a mobile device after a certain point?

There is no connection between the the iWork for OS X and iOS apps as far as free goes. You would need to get a new iOS device to get the free iOS iWork apps.
