When I launched Skype yesterday, I was greeted by a pop up saying "This version of Skype works only with an unmodified iOS 3.0, 3.1 or 3.2". This happened just once. How does Skype know about my JB?

It doesnt matter, it works anyway. I got the same pop ip but everything about the app works normally.

Apple added jailbreak detection to the firmware but removed again later. You may have it and skype utilized it.

Either that or it's a generic message and would have popped if even if you were unJB.

Why you are so surprise? JB is not "undetectable", it have never been advertise as undetectable.
