Ok, so i just recently Jailbroke my iP4 with iOS 4.1 using limera1n.

Since I have been hesitant to allow itunes to run a backup on my phone.

Basically I'm scared to let it overwrite my last backup from before jailbreaking, and I'm not sure what would happen if I restored my iPhone with a backup created while the phone was jailbroken.

So my question is if I let iTunes backup my phone, and then I restored to stock 4.1, would that backup work?

The backup after the JB will work but there is always a danger it could carry forward problems and it is always recommended you restore as new when you JB.

You can rename the Backup before the JB and let Itunes do a new one. Of course it will soon be out of date.
 
You can generally restore a jailbroken backup on a jailed iPhone. The only thing is that some plist or other settings files get orphaned and cannot be deleted without being jailbroken again.

Windows: C:\Documents and Settings\USERNAME\Application Data\Apple Computer\MobileSync\Backup
Mac: ~/Library/Application Support/MobileSync/Backup

Restoring as new then loading the backup is the exact same as restoring from the backup except with the added step of restoring as new. Usually anything that is corruptible is not stored in the backup area. Be careful when hiding app icons though as those are stored in the backup area.
 
so the only way the backup will probably be really corrupted is if you do some serious mods?

like all ive really done is use typophone4 for winterboard (id assume id probably want to turn off the clock hider thing for backups though?)
