I've been lurking here for a bit and have always found my answers in previous threads.The one question I have that I don't think has been covered is:if I should decide to jailbreak my ipad what happens to books that I have downloaded in apps other than ibooks?I currently have books that I've purchased from Barnes&Noble and Amazon.When I connect to itunes the only books that are listed are those that I've gotten through ibooks.if I jailbreak what happens to the books,are they still in my ipad?
 
Kindle uses whispersync: lose your local data, its simply picked up from the cloud. I'm not sure if barnes and noble uses the same method, but I would count on it.

Besides, you don't lose any data using a jailbreaking method - even in the unlikely case that you need to restore, a backup should fix that problem, even if you can't find the books in iTunes.

Tl;dr: amazon (and probably b&n too) use on-device synching. So go for it!
