I have a Jailbroken 2.1. If I want to upgrade do I upgrade through itunes and then use quickpwn. I know that i will loose my cydia apps but will I be able to use my itunes apps? Do i need to get another Patched Mobile installation file?

Don't talk about that file on this forum
And no, you won't need to get another. iTunes wil keep all your apps. (except the ones from cydia/installer)
