I own both a Windows PC and a Mac Pro but use my PC for itunes syncing and backup with my ipad 2 and iPhone 4S (mainly for legacy reasons since I owned the PC first). If I use my Mac to jailbreak my iPad, will it wipe out my existing apps on the device since the backups are on my PC? Or should I wait for the Windows version of the jailbreak tool? Thanks!

No your apps will stay if you jailbreak on your mac. If something goes wrong and you need to restore just use your pc. not a big deal
