I never figured out how to update your iphone after jailbreaking it, and if the answer is you never do, then what if a really vital update comes out, what do you do?

an update will erase the jailbreak, if something vital comes out you make the choice how vital it is vs the jailbreak
 
Can you save your cydia apps on the computer, then update, then jailbreak again and then move the cydia apps back to the iPhone?

You don't need to save the app, you can just redownload them when you re-jailbreak. You can use packages like PKGbackup to save a list of apps you got installed.

So you don't have to re-pay for the apps that cost money?

No, you jut pay once, App get associated with your Google or facebook ID (that you provided when you paid for them), once you log in you can redownload whatever you already paid for.
