Just bought an Apple TV.. Movies not showing up

So, I thought it would work but apparently not.... I have over 300 avi movies and I used iflicks to create a reference .mov file so I could import them to itunes. They are all in itunes and play fine, and they play via front row fine, but they don't show up on my apple tv? Anything else I can do?
