I had done a clean start of my iMac about a month ago due to problems trying to setup ML. After doing so, I transferred individual files I wanted from a TM backup. Now that I just got a MBP, will there be issues if I just restore from backup? Is it better to use Migration Assistant? Or should I just do what I did last time and manually move things from my TM backup?
 
"Restoring" is just that: returning stuff from whence it came. Your new MBP is a different machine than your iMac, and hence requires different files (not all but some).

Migration would work better in this situation.
