keep app data after restore

i've read on here that after a restore, if you set up you're iPhone as a new one instead of restoring a backup, then 3.0 will run smoother. my question is that if i do this will i lose all of my app data? for example i've beaten Rolando, if i set it up as a new one then will i have to go through and beat it again?
