This is probably a stupid question because I can already guess the answer but just to make sure:
I have old jailbreak data on my iPhone (and therefore backup) and didn't do a clean install before getting the Watch. Now I bought a new iPhone and would like to do a clean install but that would mean I will lose all the Watch data right? There is no way to do a clean iPhone setup and keeping all the Watch (workout etc.) data?

Maybe there‘s some way of exporting it to another service or file and afterwards re-import?
I‘ve used Runkeeper to export data from Runtastic and importing it to Apple Health for example…
 
Try a macOS backup and then restore from it. I think when you restore you have the option of data only.
