I have approximately 10TB of media files spread across 4 different HDD's. I want to make a duplicate of these so I was thinking of getting a 16TB HDD and using it as my main while still having my other HDD for back ups.

Would using just a 16TB connected for my media files be too much stress on my Mac mini is is it better just to have my media files split across various HDD's x2 ?
 
From my experience, using multiple external drives on a Mac Mini isn't an issue. I have one for my photo library and one for Time Machine backups. My M2 MM is just fine with those.

Personally, I dont know if I would want 4 external drives setup in that kind of configuration but you do you. The Mac Mini should be able to handle it.
 
Four external hdd's would be worse in every respect except speed. I'd advice at least 2 backups too.
Aaaaand time machine isn't a real backup ,it's more of a versioning system but its better than nothing.
