Lion changed mount point of internal hard drive

I currently have two hard drives in my Macbook Pro. A 64GB SSD (Mac) and a 500GB hard drive (Matrix) in my optical bay. I set it so my home directory is on my hard drive to safe space. But Lion just froze and crashed again, but that is not the problem. When I restarted it looked like all of my preferences and login items were gone. But when I went to my hard drive my home directory was still there. I investigated and I noticed the mount point changed. It was Matrix now it is Matrix 1. I pointed it back to Matrix 1 now I have a whole bunch of permission errors. What happened??

My mac mini is now Mac Mini (2) for some reason.
