All my mailboxes have disappeared since I upgraded to Lion this afternoon. :mad:

Smart Mailboxes still there, but the others have gone.

Any idea of a fix?

Yes I did, but it didn't work. Since then I have imported the mailboxes from my SuperDuper backup and all is restored. :)
 
I have the same problem. My email is hosted on Exchange, and two of the three folders created in Inbox disappeared. Rebuilding took time to download all the messages in the Inbox, but the folders did not reappear.

The folders are still there in Outlook (Win) and on iPhone and iPad.

Lion Mail just seems to ignore them. They are gone.

Ideas anyone?
 
I found a fix to this. In Outlook (Win), I moved the folders that were in the Inbox to one level up (same level as Inbox). In Lion Mail, I re-synced the account and they appeared. Then, in Outlook again, I moved the folders back to the Inbox. Back in Lion Mail, I re-synced again and Bob's your uncle. They were there.
