I upgraded the stock hdd to a ssd and did a clean install of lion, and moved the hdd to the optical bay. At first everything seemed fine but I was noticing a few strange things, some commands wouldnt do anything, etc. so I checked the 'info' of my ssd and it said the admins permissions were set to read only. I changed this to read/write and that seemed to fix everything. But when I go to TimeMachine it only lists the secondary hdd and not the boot ssd.
Im guessing this leads back to the original permissions issue. Has something like this been noticed before? Any reason why this would have happened? How can I fix it?

UPDATE: just to be clear, I didn't have these problems before I upgraded to the ssd.
