Lion to Mountain Lion - CAD Programs?

Pardon me for my ignorance, but if I update my mid-2011 iMac to Mountain lion will it affect my CAD programs I have installed on bootcamp? or windows on bootcamp itself?

Also will upgrading wipe the Macdrive and will I need to install my programs all over again.

If this is the case...is it worth doing it or not? Just for a few social media links..
as it is a hassle installing everything again...
