Little Advice please.

Tomorrow (fri 8th) I will be taking my phone back to apple for a (hopefully) direct replacement. I am currently JB. Should I just erase all content and settings on the phone which should remove the JB? Then JB the new phone and restore with iTunes backup in that order.

No, just restore it and setup as new. Never do an "erase all" on a JB phone.

And to answer your question - Yes, that must be done via iTunes. Just click restore.
