Previously I thought apps were in /var/mobile/Applications. But when I go there now in iOS8 there is no folder named Applications. Is it somewhere else?

In iOS 7 when you go into the Applications folder and go inside a certain app, like for example GoodReader there would be a Folder named Documents where u can see the files that you store on that app, like PDF, JPEGS.

In iOS8 that Documents folder is not listed on there anymore, anyone know where it's at now?

They are here...

var/mobile/Containers/Data/Application

However, you'll have to figure out which one is which as iFile's naming function doesn't work with them.
