Loss of bash commands after leopard install

they are all gone. The upgrade went fine for me, but now that I try to run some applications that contain script calls it crashes and burns.

I have tried re-installing the apps, ex textmate, growl, etc, but the bash commands are still no where to be found.

Help on this one is appreciated.
