Lost iTunes library updating to 9.1.1

I hope this is the correct sub forum (I couldn't find an itunes forum).

Anyway, I updated to itunes 9.1.1 from 9 last night (big mistake). When I went into my shared TV fold in the AppleTV it told me no shows where in the library (strange).

Then I realised in updating iTunes had set the default music folder back to my HDD. I had moved my itunes to an external folder.

Now the external HDD still states it has over 500gb in usuage, however when I look in the external folder no files can be seen! (this is when I realised I should be backing up my files!)

Any suggestions?
