Lost most of my apps WITHOUT upgrading to iOS4

I have an iPhone 3G, and I have not upgraded to iOS4 because I have media that I don't want to lose. But when I sync'd with iTunes last week, all of my apps, except those I had downloaded in the past 2 months or so, were deleted. Most (if not all) of these apps were definitely already on my iTunes, so it's not a matter of not transferring purchases to my iTunes. It deleted apps I've had almost since the day I got my iPhone.

So I have two questions:

1.) How do I make sure this doesn't happen again?

2.) Is there somewhere in iTunes I can go to see what apps I have purchased and redownload them?
