When I open IWEB one of my sites is missing. The published website is OK and I can download it using Filezilla. I do not know how to get it back in IWEB?

Help!!! Please email me at oil@newvtx.com

There's no import capabilities in iWeb so you won't be able to bring it back in that way. If you keep backups I'd look at those to see if they have all of the pages.

I have the downloaded site via filezilla with all of the pages.. What can I do with that.
I don't know how to back up IWEB. Any hints?

As I said, there's no import capability so having the files from the site is of no use to you.

As for backing up iWeb sites, the main file is located at ~/Library/Application Support/iWeb/Domain.sites2.
