mac.com inbox mingles all my different POP mail accounts

Using Mail. My mac.com inbox receives and mingles all my incoming messages from three accounts (mac.com, and two POP accounts) into its single inbox. "Mail" also has my two individual POP accounts in their own separate inboxes with their distinct email. How can I set up my mac.com inbox to receive only mac.com mail and not the two POP mail? I also use MobileMe. Could this be the problem? Thanks for your help.
