.mac email playing hide and seek

Some of my emails arrive in my Mail inbox and go straight to a folder and are no longer visible when I log into .mac or even on my iPhone and Treo. How does this happen and is there any solution? For obvious reasons I need to have access to all my mail while on the go.
I'm using Tiger...
